Diagnosis relies on
relationships between local and global context, and
clinical use requires interpretability. The research
hypothesis asks whether hierarchical transformers with
explicit relational attention can improve multi-scale WSI
modeling and explainability. We propose the Relation-Aware
Hierarchical Image Pyramid Transformer (RA-HIPT), which
fuses whole-slide and patch embeddings via cross-attention
with graph regularization and a custom loss function aimed
at relation discovery. We performed evaluations under self-
and weak supervision on controlled synthetic WSIs and
BRACS. For evaluation, we used attention maps,
region-to-region graphs, class-relation visualizations, and
confusion analysis. A synthetic pipeline combines VQ-VAE,
semantically conditioned diffusion, and inpainting-based
stitching. Empirically, VQ-VAE reached an FID of 13.14,
while conditioned sampling on BCSS with DDIM-50 achieved an
FID of 122.84 and a mean SSIM of 0.13. Alongside this, we
performed seam ablations and a qualitative assessment of
structures with 15 participants. With RA-HIPT, heatmaps and
relation graphs highlighted tissue structures and their
connections, which were validated by the pathologist.
Downstream classification tasks showed that RA-HIPT
achieved, on average, a ~16% increase in accuracy over
frozen HIPT. These findings demonstrate synthetic dataset
quality, model interpretability, and the model’s ability to
capture biologically relevant structures.

[212,210
466
post-26999","thesis","type-thesis","status-publish","has-post-thumbnail","hentry","thesis-year-466
prof.
